The 37-year-old Scot led Posh to back-to-back promotions from League Two to the Championship after taking over in January 2007.
But the London Road club have struggled in their first season back in the second tier and are currently bottom after winning just two games.
Saturday's 3-1 defeat at Newcastle was their third defeat in a row.
Ferguson had become one of the most highly rated young British managers following successive promotions in his first two full seasons as a manager and was wanted by Reading in the summer.
